Story
Before the Nanomachine Infection
Not much is known about Ryoko Shinonome before the nanomachine infection, other than the fact that she was Project Ark's genetic engineer and may have entered into a relationship with Tetsuya Ida during this time.
On the Colony
After escaping the nanomachine infection and boarding the 2188 colony, it can be assumed that Ryoko donated her DNA for Project Ark. As a genetic engineer, she was responsible for setting up Project Ark's DNA cloning, and even attempted to develop ways to turn Project Ark's AIs into true humans.
Ryoko Shinonome was in an intimate relationship with Tetsuya Ida (2188) while on the colony. The two of them were able to survive the power generator explosion, the energy crisis shootout, and the murders that followed. Eventually, Tetsuya Ida and Ryoko Shinonome were the last survivors of the 2188 colony.
Although he and Ryoko were the last members of humanity, Tetsuya Ida still found a way to betray Ryoko. While the details of Ida's betrayal are not explained in-game, George Kamitani (one of the game's directors) suggested in an interview that Ida could have refused a lover's suicide with Ryoko, causing her to fall into despair. Whatever the case, Ida's betrayal left Ryoko scornful towards humanity, and influenced her to maliciously tamper with Project Ark's third and final phase. Although the second phase's probes and machinery had already set off, Shinonome used her administrative privileges to reactivate the Mighty Kaiju Deimos code left in by Tsukasa Okino. She then linked the kaiju spawn code to the terraforming machinery's designs, and changed Project Ark's world to loop every time the kaiju took over all the sector mainframes. Finally, when recording a log detailing her sorrows, Ryoko gives one last speech about how the real world will be peaceful without humanity's meddling, and leaves that log in Project Ark's data.
Death
Ryoko Shinonome was one, if not the last, of the 2188 colonists to die. Ryoko could have committed suicide, or inevitably perished from life support failing across the colony.
